So last night I beat the game finally. I ordered the Alliance to attack Sovereign. I thought I'd get a scene at the end with the new council which obviously didn't happen. Can I go back and redo it and save them, then have that carry over when I import, or will I have to do an entirely new game (IE: does it only save your first decision)?

You can go back to a save game before you made that decision and it will carry over. When you import you will have 2 save games. One where you saved the council and one where you did not.

Hmm. I tried that and it didn't work. Thankfully the end isn't that bad so I just deleted that end-game save the game makes and I'm going to just redo it from there.
