As many folks have theories on how this will conclude I thought I would also post my ideas of how this will all end and see what people think.
But let us of course start at the beginning.
37 million years ago a reaper was destroyed by an unknown race. (Perhaps by dark energy?)
The current theory is this was a last act of defiance. But I believe this could be the start of the 50,000 year purge. The reapers find out that they can be destroyed and decide to make sure that other races can never reach a technological plateau where they can be defeated so they decide to obliterate all space faring races every 50,000 and even influence what direction technology will go by leaving the citadel and the relays.
50,000 years ago the Protheans discover the reaper threat and try to stop the cycle with conduit and also learn how to prevent the remote signal to the keepers that starts the cycle of extinction. We also know that the hanar and humans have been watched by the Protheans.
This is where my main theory starts taking hold on why this time the reapers can be stopped. The Protheans have changed the time line of extinction and may have also pushed evolution with some races to reach space faring sooner. It seems as if the Protheans were the only space faring race 50,000 years ago. But this time around the number of races that have space faring technology has jumped exponentially with and without the Protheans help.
So when was the signal supposed to happen. Well since the rachni now seem to have been sent 2000 years ago to weaken the space faring races by the reapers, a la Soverign the only one awake. It seems that this was when the signal should have been sent. But with the help of the Krogan the rachni were sent packing.
That has given all the races 2000 more years to advance technologically. If you think of how much has advance since 1980 to 2000 now think of what could happen with 2,000 years. The leaps and bounds that could occur are astounding. Even with the reapers influencing the direction there are still side jumps and leaps that they could not foresee.
I do think that whatever is being eluded with dark energy will be the weapon for ME3.
So how will it all turn out? Well it looks like it’s going to be all out war. With Shepard either getting all the races to unite either diplomatically (paragon) or kicking and screaming and doing bad things to get better tech to defeat them (renegade).
Did you save the council? You’ll have an easier time getting those races to fight because you gained their loyalty. Promote peace between geth and quarian? There are more people for the cause. Hey Krogans we got a cure for the genophage. Hey Batarians …. Um …. Screw you, you still suck. Maybe you’ll even get some rachni on your side.
Let the council die? Humans are going to have to take charge. Hope you saved that collector base to increase your tech. Geth/Quarian war? Well quarians aren’t going to lose their home again. But it does seem that humans will have to be smarter and more insidious to save themselves from this threat.
But this is ME3 which means squad combat to save people from this threat so you’re going to have to go around the galaxy recruiting races and doing for them before they do for you. But we need to put a face on the ground for this threat. A new face to the enemy… or perhaps an old one. Bioware does a lot of good things in their games but the best is always the omg moment. The “I am your father” moment.
Well this is the one I think will be coming up. The reapers and collectors were interested in all things Shepard. If humans can resurrect Shepard what is to stop the reapers from resurrecting someone who knows how Shepard thinks and may be upset with him for leaving him/her for dead. Someone who could foil Shepard at every turn because they know how he thinks. Ash/Kaidan comes back and they are not happy with Shepard. Hey did you see a body? I didn’t. If Saren can make it out you never know who else can.
I’m sure there are holes in my theories but I would like to know what other folk think of these ideas.

The return of someone previously thought dead has been a theory others have put forth before. It also is mentioned frequently in this thread about what people don't want to see in ME3. So... some people seem to think the idea is interesting while others don't.
I never liked this idea that the Reapers showed up every 50,000 years as if species just happened to be on a space-faring evolution cycle that synchs up with that timeframe. The Protheans might have been the last to use the Citadel 50,000 years ago, but what of the species that used it before them? Could have been only 10,000 years before the Protheans. Or 100,000 years.
What would the Reapers have done if Sovereign's signal had worked initially, back when it appears the Asari and Salarians were two dominant space-faring races? Wiped them out only to have the Turians rise up over a thousand years later. Then the humans a thousand years after that. Though, without the Asari/Salarian modeled Council to intervene, the Turians might have wiped the humans out for whatever reason.
