Let's see. Chakwas was totally useless in ME1, and Chloe was involved in a plot point. Chakwas was totally useless in ME2, and both give emails.

I'd prefer Chloe Michele over Chakwas, cool accent plus change of scenery. Besides, Chakwas has been at it a long time. It'd make sense story wise if she decides to call it a day and a new zdr takes over, Dr Chloe Michele...

When you ask Dr. Michele about her practice in ME1 after you help her deal with her blackmailers, she mentions that she's not too keen on working as a military doctor so it should be highly unlikely that she'd actively wish to serve on a miltary / merc ship.

That being said, plotlines have a knack for being forgotten sometimes.
