With the Collector Base, Cerberus and the Alliance actually will have a much better fleet. For a 'screw the galaxy' playthrough, destroying the base is better.
Ardat-Yakshi won't kill you unless you ask her to, and she'll get
progressively stronger with time.
Especially with keeping the Collector Base, a Human dominated council is probably the best-prepared Council to face the Reapers (since the entire Council will benefit from the Collector base). Saving the Destiny Ascension and destroying the base are probably the best ways to weaken the galaxy: if you save the Destiny Ascension, there is no major buildup of fleets, the Asari still putter along with a fleet focused on one inferior ship.
You seem to forget that Cerberus is considered terrorists by the Alliance. Not only that, the human led council are a bunch of scared chickens who already fear Shepard is going to cause the other races to turn on the humans (further demonstrated by a conversation with Captain Bailey regarding human hatred).
So Shep goes on trial and admits that they got reaper tech. Erm... yeah that'll sit well with them.
Also, if Shep were to admit to having an Ardat-Yakshi as a squad member? Supporting terrorists and serial killers... what a great ambassador Shepard truly is eh?
Basically put, the cards are set for either lead up to have Shepard standing trial before the council.
All I got to say regarding that for all my Sheps (paragon, renegade and even paragade).
BRING IT ON!!!
I got my paragon sheps wanting to punch the Turian Councillor's lights out and my renegade sheps wanting to wipe the floor with the human ****** and probably give Udina AND Anderson a slap around the head for picking such feeble jerks after their big talk at the end of ME. Same applies to my paragades depending on which council they picked.

I have a fleet who's numbers will darken the skies of entire planets.
I have an unshackled artificially intelligent flagship with the most advanced technology in the galaxy.
I have the power of an Asari matriarch at my command, one who's loyalty would see her kill imediate family for me.
I have an information broker of amazing resources and talent.
I change the minds and views of those in my presence, causing the most devoted loyalists to betray their former allies in my name.
I have a Council which will never agree with me on the necessary path to save the galaxdy.
My goal is the destruction of an entire race.
I have a suspicion this all sounds awfully familiar.

And let's not forget the Genocide of the Heretics. Two species, Commander? For shame! TIM hasn't wiped out one!
Paragons want to ensure the coexistence with other races and galactic survival, and aren't adverse to blowing up space stations filled with people.
Saren worked to forge the first organic-synthetic alliance, crossing narrow-minded racial boundaries in his quest to ensure survival for as many as possible.
Saren loved people as a whole. What else would we expect from our blue-attuned Paragon?

Cerberus was considered a terrorist group by the Alliance even as it was still part of the Alliance. Moreover, we know that Cerberus still has friends in the highest ranks of the Alliance.Sir Ulrich Von Lichenstien wrote...

Why would Shepard have to admit anything of the sort? And regardless of Paragon/Renegade, Shepard in ME2 is supporting terrorists and working with serial killers. Also, if Shep were to admit to having an Ardat-Yakshi as a squad member? Supporting terrorists and serial killers... what a great ambassador Shepard truly is eh?
For a Renegade Shepard, the Justicar will try and kill you once your mission is done, whereas the Ardat-Yakshi doesn't have the obligation to.

If Paragons are so huge galactic evil then how you will name those who let people in refinery during Zaeed L-mission to burn down alive because for them more important was to kill petty leader of the mercenary group than save those peoples?

I also tend to take a dim view on killing people for their viewpoints, which is reflected in the Geth station.

It's not always about you.
No one is saying that Paragons are a huge galactic evil. Since when has someone needed to be evil for the Council to screw them over?
