Okay, just so we're on the same page, I'm going to point out that what I'm going to say next is, lo behold, an analogy:
Reaper cyberwarfare virus to rewrite Geth to the heretic conclusions is a weapon.
Reaper indoctrination to rewrite Organic thought processes is a weapon.
The True Geth sent an agent (Legion) to discover the cyberwarfare virus data storage methods. The keyword here is to 'discover'. This implies understanding/comprehension.
It would be prudent because Indoctrination, like the Geth virus, rewrites organic thought processes. The Reapers are the only known 'data storage device' for this weapon, hence the need to develop counter-measures for it's eventual deployment (you would, as would everyone else, be incredibly naive to assume that it wouldn't be deployed against organic species when the Reapers arrive en masse, which we all strongly believe to be the case).
Do you know why Legion went to the Derelict Reaper to understand this? Because he couldn't go to the Heretic Geth (for whatever reason). Nor could he 'remotely' analyse it because what the hell could that do? Do you perceive a brick without looking at it? Sure, you know what a brick looks like conceptually, but without actually looking at said brick, you don't see it's texture, you can't see any faults in its manufacture without examining it (and like the word use of discover beforehand, this implies understanding/comprehension).
What is the simplest method of examining Reaper technology, but at vastly reduced risk of being affected by Reaper technology? The Collector Base! The Collectors, incidentally, had other cool pieces of kit that might be useful too (Particle Beam Rifles, manufacturing processes, etc, etc) that might not even have anything to do Reapers.
There are simplistic methods you can do to minimize the chances of being indoctrinated (which I've said before, but no... no one looks at it/comments on it because it makes sense!). Cerberus, at a glance due to the fact that it's the only one organisation that recognizes them as a threat, is the only one willing to do something about it, therefore they can hardly be called 'inept.'

True, it's not a 'deployed' weapon in the sense it isn't launched like a missile or fired like a rocket, but it's still a weapon regardless (i.e., it affects us negatively for the purposes of subjugation). To argue whether it's a weapon in the classical sense is probably just being pedantic though.
I hope you aren't arguing however that you shouldn't seek to develop (employ) counter-measures to defeat this weapon because it isn't likely to succeed at all though. What's that saying? "You never never know if you never never try"?
Sure, you'll be able to defeat the Reapers without studying indoctrination at all (it's the game), but I guess I'm guilty of trying to be too pragmatic. I.e., what if the Reapers were real (i.e., not in the game). Isn't doing everything you can to defeat this threat, no matter how 'squeamish' it may be the only true morally correct thing to do? When I hear that some people destroy the Collector Base for any reason, I get this mental image of someone like a WW2 soldier sitting down in the middle of a fierce battle with a broken look in his eye. I can understand that he might be going through a great deal of emotional pain et al, but that sense of willingness to die? That desire to just lay down and accept his fate for what it is? I find that thought to be truly abhorrent (and damn scary)... worse than anything thrown at Cerberus.

The reason I'm against studying indoctrination is because what I saw at Saren's base, the Salarians who weren't fighting you were either insane or in a veggie state. While pulling out all the stops to defeat such an evil sounds like the right thing to do, you may very well become the monster you were fighting (not literally a reaper but using indoctrination to subjugate people... you know so they'll help you fight the reapers). I feel I''d rather die with honor than live with my self after doing such abhorrent things, and humans are remarkably well known for taking a third option when they are only given two.Arijharn wrote...

I'm not saying they are wrong, I'm just saying there are alternative arguments. What to choose is much up to what kind of person Shepard is. In this case there are realy no good alternative, only several bad alternatives.
