Just finished all the play throughs I needed, and I've been reading theories on ME3 in the last couple of weeks, and I think people are thinking too much for ME3, so I'll post my OPINION (read: it's only my personal idea) on how ME3 is going to play out.
Basics:
It would be rediculous to expect Bioware to write in every possible scenario from ME and ME2 and incorporate it into ME in a giant web. What I suspect they'll do is simplify the choices you've made and progress from there.
Here are some examples:
Migrant Fleet and Geth: In ME3 you will have the help of either one or the other. Through your actions such as urging the Migrant fleet to go to war, you gain the help of Quarians; or the Geth if you chose to help convert them rather then "delete" them. In case you told the Migrant fleet to go to war AND you converted the Geth they might end up killing each other you end up with no one to help you. (Both were Renegade choices IIRC, please correct me if I'm wrong.)
The Council and Cerberus: Again you'll only have one or the other. If you saved the Station at the end you'll have Cerberus help, and if you didn't then you might have the Citadel fleet to help you. In the case of the Council, you might see the Destiney Ascension in action, and with Cerberus you might see a Reaper-ish kind of ship.
In this way the rediculous amount of choices we've been allowed to make doesn't put such a strain on Bioware, who has to address every single possible outcome, in other word keeps things simple.
I might be over simplifying, but something like this would allow everyone to see that their choices matter without needing an unending list to write into the game. Additionally I have some theories on specific things that are going to happen in ME3.
Speculation:
Miranda's father is the Shadow Broker. Just a hunch, probably wrong, but small subtle clues seems to point in that direction.
Conrad is going to come back and do something heroic (recruitable? I hope not). He can't be an idiot in all 3 games (or can he?).
Haestrom's sun (Tali recruitment mission) is going to have something to do with the reaper's return. Maybe harnessing the energy to "overload" a mass relay so the reapers can hitch a ride. This is a bit far fetched but I feel like it's suppose to mean something when you met up with Tali.
Shepard is going to save Earth. The local cluster was in both games, but nothing happened in either one except a quick side mission in the first game, it's got to be there for a reason.
The Illusive Man was at some point-in-time affected by the Reapers. Maybe he was indoctrinated like Saren was, but when you destroyed Sovereign he was no longer being controlled. I have no proof, but it would explain why Cerberus was conduction all those experiments on people then turn around and want to "help".
This is all I have for the moment, please post your ideas/critiques.

I believe that Cerbersus had an change in leadership according to alliance intell (Codex), which means TIM took over and said, we are doing things this way, instead of this way. Basically he told Cerbersus to do an 180 U turn.

This is a bit far fetched but I feel like it's suppose to mean something when you met up with Tali.
Before any Talimancers get to this I'll get it out of the way (Not a talimancer... Quarians are just awesome) the death of Haestrom's star is a foil with with your newfound love with tali...
Now that that's out of the way:
-I don't think Miranda's father is the shadow broker, the shadow broker isn't sloppy enough to let Miranda go and let her steal his other daughter, not to mention fail at getting them back.
-Cerberus did experiments to further Human kind, that's always their goal. I don't think it had anything to do with the reapers. Had the reapers decided turians would make a good reaper swap TIM with the turian Councillor and you have a game.
-Considering Conrad could already have died on three of four occasions and if survived he went off and started a charity, I doubt we'll see more of him.
-I don't think the saving of the station will put you at odds with the council because who would tell them? Cerberus operatives are too frightened to go against TIM, and your crew wouldn't tell anyone.
-I don't think the choice to reprogram a few geth would alienate the migrant fleet, especially after they allowed Legion on their ship. However we might see further conflict between them that would give you that choice, but it would probably be something along the lines of choosing whether to attack the Quarian world, help the Geth defend it, or possibly (and without burning any bridges) discovering and taming a new world for the Quarians.
