I think Shepard was refering to everyone in the galaxy, not just Cerberus. He was telling Joker that he has to convince people of the impending threat of the reapers so that they can unite and figure out a way to stop the reapers.

For the record:

With
Shepard dead, Joker still works for Cerberus and obviously has no
problem with that. As any prudent person in his situation should.

Ally: Shepard!

Shepard is slumped against cover, obviously dazed, with a thousand-yard stare.

Ally lingers for a moment, something explodes nearby, ally returns to shooting wildly at the enemy.  Shepard quietly dies when nobody is looking.
