Keep in mind, we know for a fact that TIM has been releasing rumors about Shepard working for Cerberus.
We do know that there were rumors linking Shepard to the colony attacks. The thing is, we don't know what rumors TIM has been creating beyond that, or how long he's been releasing them.
TIM could have been releasing rumors about Shepard being alive and involved in all sorts of horrible, Cerberus backed incidents since the day Cerberus obtained his body. I think this would have served TIM's purposes, as when Shepard turned up alive, it would have made the rumors seem like they could be true - and having all that stuff out there almost certainly would have alienated him from his allies in the Alliance. Thus forcing him into a position where he has to work with TIM.
If there are a lot of nasty, long standing rumors out there, it could explain why Ash is so quick to call him a traitor. My guess is that she would have ignored most of the rumors, but the second she saw Shepard show up on Horizon - and with Cerberus squaddies - it likely made her wonder about just how many of those rumors are true.
Remember, Ash always has been someone who speaks with her heart, even if it means not thinking through what her reactions could mean for her career or for her friends/loved ones. If you want an example, look at how she reacts to that Terra Firma dipwad on the Citadel.
