The Squadmate opposite Jack always says it sounds like they went rogue by the transmission where the guys says "TIM's requestig reports...but when we succeed he won't care what we did" that gets them to say it sounds like they went rogue. It's canned dialogue, even though you'd think it was unique dialogue. I think they're lying. Fankly, that kind of thing is waaay to common with Cerberus for me to beleive any BS they try to sell about it being a rogue outfit.
Just look at the operation that TIM personally oversaw with Greyson in the third novel. He clearly has no moral limitations against human experimentation when it suits his goals.
EDIT: For that matter, just look at the operation TIM personally oversaw with Greyson's "daughter." It's not much of a jump from what he did there to what happened with Jack.

As far as the Alliance bashing Shep, I believe Ash says she didn't want to believe it on Horizon. How she responded when she first heard about it? Probably confused since she saw Shepard get spaced and thought he was dead... I have asked myself before.. If Kenneth left and publicly defended Shepard.. then why didn't Ash? but I always come to the same conclusion... Where would she go? The Alliance is all she knows and it's them who she's been fighting for.. It's them who blacklisted her family name and it's them who she feels she needs to prove herself to.. I don't like it, but there it is... The Alliance definitely has a darkside, but it's definitely the lesser of two evils when it comes to them and Cerberus and Ashley knows this.. Even knowing that some people in the Alliance are corrupt I believe Ashley would stay loyal because she's determined to serve in the same way her family has before her.. She's an Alliance soldier.. it's in her blood.. that kind of loyalty doesn't just go away and she'd stick with them just so she could at least try to make a difference...
I've always wondered how she survived on Horizon.. I have no idea lol! But... I'm glad she did..

I don't think she'll make him work out of spite or a need to have something proven to her. She may be a bit hesitant though for other reasons. Reasons like: Losing him devastated her and took her a long time to even think about moving on in many ways. But she did move on. I can see her being a little scared to just jump back into things. Even if she wants to there will be a bit of trepidation on both sides, but especially hers. Shepard will just want her. I mean to him he hasn't been gone that long and dying probably helped him appreciate that he'd better enjoy life while he can. To her it's been over two years. Both of them truly are different people at this point. So they might have to ease back into it.
