Well, apparently he has switched branches or the Lazarus project has a few side effects.
Or it is now the Alliance Naval Marines.

Like kaidan for instance he suits up with you to fight in ME1 ground missions but at the start hes in the co-pilots seat while joker is flying the ship.shepard himself claims to be both an alliance marine and alliance navy sevral times in ME1.

In the Alliance, the "Marines" are the "infantry" subset of the Alliance military, but no formal seperation exists. Thus, Shepard can identify as either a Marine or Alliance Navy, and be correct. To be honest, I kinda wish Bioware had organized the Alliance military closer to modern conventions, 'cause it'd make it much less complicated. Especially for people like me, who think in terms of modern military organization. Alliance organization isn't explained well enough in the ME games, and so to my eyes, it looks slap-dash and disorganized. I have to put that aside, however, and remember that I don't know enough, and that there must be some form of organization that we, as players, just don't see because it's really not that important to the game itself.

As we know Ash becomes a Spectre and the Normandy was given to her after Shep goes on trial. What if Ashley is in command of the Normandy for awhile in ME3 and Shepard is under her command? How would you think your Shep would react?
Mine would be somewhat cool with it and then become a proud Alliance soldier in the armory that can't take anything seriously.
I know this is way out there and will lead to too many plot holes but hey, I thought it was an interesting idea.

it be that, after Shepard essentially got arrested, the Alliance handed
the ship over to Ash/the VS because they were promoted to Spectre and
needed an own ship?
If Ash wouldn't just save Shep &
Andersons ass from earth but would be the captain of the Normandy while
doing so would make her even hotter, if you ask me.

But with Ash we only have the whole Spectre "problem". Kaidan would also be one rank above Shepard. Not only a spectre but his superior.
But I think that Ash would let Shepard be the leader. He already fought these machines twice. He is THE Reaper expert. Our Ash is a practical girl. Shep knows what to do, so let him do his thing and support him as good as good as you can.
