You can't just decide to change the way people think, because you don't agree with it.
But more importantly, Legion itself said that you should not apply your own morals to other races like that. I forget the details.

Whether the geth are machines or not is irrelevant, because both the geth and the quarians are sentient. Geth cannot be reprogrammed at anytime, that is not how it works, the virus optionally used on the heretics was an advanced reaper creation. I hate to say it, but if forced I would have to side with the quarians - though it would cause me great pain and I'd absolutely hate it.
The fact is, the quarians have more to lose, and the sanctity of their life is more precious. Geth can lose millions of platforms and it would mean nothing - each quarian life lost can never be gotten back.
