Also, its pretty strongly hinted that the protheans were spread absurdly far throughout the galaxy, with a population possibly in the trillions. The current races haven't even explored all of the relays, and their population is a fraction of the protheans. If they fail in their war, I don't see it taking centuries to clean up the galaxy like it did with the protheans.
And we know it won't, but the people in universe don't have the metagame knowledge that Shepard automatically wins
