I do also think that, morale-wise, executing or otherwise punishing Loghain is wrong if you are one of those who can excuse his crimes and don´t think he deserves punishment.
However, if I have the choice between making one "innocent" (if you truly want Loghain consider as such) suffer and having to fight another civil war because everyone thinks you´re their enemy, then, well.... screw morality for once.
On the other hand, I´m fine with the reason "I execute Alistair because he is a possible threat" or with "I execute deserters to prevent further desertions".
These are valid reasons, though I personally disagree because 1) Alistair is no threat, imo and 2) I rather have a few loyal soldiers than many cowards, so I don´t mind if the cowards desert.
What I think is wrong is to execute him as punishment for his "crime" (the desertion) because I don´t think he should be forced to obey you, and if he wants to leave, it´s his right.
