They were left over from the abducted colonists. A better question would be why Shepard couldn't take all of them.
ME2 | 26. Mordin told Shepard that they made covert drops of the modified genophage on Tuchanka's water supplies and hospitals. What about all the krogan in the rest of the galaxy?
He says he drops it on other krogan centers too. But after the krogan rebellions they probably don't have any major colonies anymore.
ME1 | 27. On Therum, if there were so many enemies (including underground), why didn't any of them use the mining laser first to get around the barrier?
Because they needed to hack it to work. The geth should have been able to do this though.
ME2 | 30. The Illusive Man said that an Alliance science team discovered the great rift on Klendagon, but it was a Cerberus team that traced the location of the Derelict Reaper. What happened to the Alliance science team?
They didn't discover the great rift, they just determined it was an impact crater. Most likely they didn't waste resources tracking the origin of the shot.
ME1 | 33. If hanar are allowed to roam on the Presidium, where is their Embassy and where is the Hanar Ambassador?
They might not have one, or it's in another section. Tali is allowed in but the quarians don't have an embassy.
ME1 | 37. Why did the Protheans disable the Keepers' reaction to open the Citadel relay instead of disabling the relay portion of the Citadel itself (both the Keepers and the Citadel are advanced technology, after all)?
Two different technologies. Plus they had no food or water so they probably only had time for one.
ME2 | 38. Why did the Collector Base only have one ship to defend itself when the Base itself is the size of a planet?
First, it wasn't the size of a planet. But they should have had more ships. It was probably a lack of a contingency plan because they didn't expect anyone to make it there. Same reason there is no internal security network.

What I don't really like in ME universe is how humanity is made to look so "special". We're new in the galaxy politics, we still should have a lot to learn, and the only reason we have a council seat is because the player's not allowed to choose his character's race in this game.So... yeah...

I'd like to expand on this - the latter isn't a plot hole, it's just a little obfuscated in the scene - EDI fails to detect an internal security network, but Joker then points out that their sensors might have been knocked offline like the Normandy was when the Collector ship exploded.

I only mean that Bioware intended humanity to look uber-active in ME universe. I don't see anything cool in it but I don't see anything bad in it either. Personally I'd rather see it being more like 50 years because 26 leads to very cramped timeline. But 26 serves good enough for me.Makkovar wrote...

As for the other: yes and no one cares if you go around blowing up fire extinguishers or run everywhere you go with your weapon drawn. May as well complain that not being able to talk to every single person you see is a plot hole. Or that NPCs will eternally wait in the exact same spot until you happen to feel like stopping by to do their sidequest.

The endorsements are basically just for laughs, so who cares how illogical it is that no one notices? That just makes it funnier. As to the latter: Bailey ain't talking, and he ain't keeping accurate records on that one either. I imagine that those C-Sec subordinates involved aren't looking to ****** him off by going on the record about it, if they'd even consider doing so in the first place. Mouse definitely ain't talking, and Taleed would probably have preferred getting shot to having to acknowledge that some human, much less the Cmdr. Shepard, had to save his leathery Turian backside from some total amateur Drell kid. Doubt the mercs involved are looking to invite any scrutiny either, for any number of obvious reasons. Kolyat? Yeah, right.
No, the real issue there is Kelham: how in the hell does a guy like that, and what's more a human guy, not recognize Shepard immediately? He's obviously involved with some of the shadier aspects of Citadel politics, and has a clear pro-human bias. Kind of hard to do that at all well if you're, you know, totally ignorant of current events, and Kelham is clearly not a total failure. Cut-throat, criminal bastard, sure, but a fairly successful one (and he only failed here due to sheer bad luck and bad timing. Kinda hard to factor resurrected Spectres into your plans, after all). Regardless of all that, he wouldn't talk to the press either.
