IMO, if that was actually a mission where after you get back you see all the crew captured instead of playing as Joker it would have much more impact. Although I find that part awesome as well. I would just like to be horribly surprised by the sudden attack and the crew abduction.

That's the situation: Imagine that instead of Joker's point of view we still kept on Shepard's shoes and actually had the whatever mission they had while installing the IFF. After the mission we have a cutscene for Shep and squadmates's reactions of seeing the empty Normandy and then we have the conversation with Joker.

They restricted all the crew huddles to the final mission (three huddles, I think). I don't think there was anywhere else where it was more than just Mordin, Jacob and Miranda - since they were the essential recruits.
