Couldn't eezo just be the ME name for anti-matter?
No. There's a bunch of reasons why not, but here's a simple one: the Codex mentions antimatter a number of times. Not one of those mentions has anything to with eezo, which is always treated as a unique, singular substance and not some general category, which is what antimatter is.

Why is there noise during the space battles? There is no air for the sound waves to travel trough!
That's not a plot hole. It's a standard convention for non-print SF. It's assumed you know better and realize this is just for presentation purposes.

ME1: How come no matter what choice you make at the end, there are always enough forces to repel sovereign?
ME2: Why the hell is the Lazarus Project not explained!?

In the Arrival, why didn't the Reapers just kill Shepard while he was sedated.. I mean they were willing to kill him in ME1.. they were willing to kill him during ME2.. They were willing to kill him a few minutes after he wakes up..
Also why didn't they restrain Shepard while he was sedated... I mean solely using sedation isn't very dependable...

I agree with #2, #4, #16, #18
#14 particular...you would think you can send in Garrus/Samara/Thane alone while you watch from the Normandy or off to another planet doing another mission. Seems like having Shepard on their team slows them down or detrment to their true battle capability
#34... or even activate it at a Cerberus facility

ME1: Why did Shepard give up on trying to prove to the Council that Reapers are real so easily? Seeing as they could wipe out all humans in the galaxy I'd think that it was rather important.
ME2: Why not just destroy Omega 4 Relay instead of going through it to destroy the base?

ME2: Because blowing up a star system isn't always the best idea..

When two sqaudmates go with Shepard on Noveria/Feros/Citadel/insert any other planet here, what is the rest of the squad doing? In a game where you have multiple options for who to take with you but can only take 2, you can't expect them to decide what the people you didnt take with you are doing. The only time this was done was in the ME2 suicide mission. But, to answer that one, if you sent say Ashley to the AA cannons then took say Tali and Grunt with you, then Kaidan would be back on the ship with everyone else until ready to set the bomb. If you go save the AA Ashley at the AA cannons, then Kaidan can't just hop back on the Normandy, because then a Geth could just disarm the bomb.
As for #44, and #45, those aren't plotholes..Maybe they were stuck in there as jokes, but just in case someone thought it really was a plothole... they are wishes for a more sandbox game where you can be totally good or totally evil. The point of the Mass Effect Trilogy is saving the galaxy from the Reapers, not siding with them and helping them destroy it. Sidiing with Saren would have contradicted the entire plot, and as for siding with the Shadow Broker, he didn't give a damn about anything but information brokering.
