I've always gotten the impression that Eamon didn't like Anora, if only for her being Queen, which certainly wouldn't have sat well with Loghain.
True or not he seems to operate under the assumption that she's barren, so that pretty much seals her fate as being undesirable to sit on the throne with anyone of the Therin bloodline in his eyes.
He does encourage an Alistair-Anora marriage, however.
He's kind of inconsistent about that.
PC: Maybe Alistair should marry Anora.
Eamon: That would certainly solve a lot of problems, and put forth the strongest argument before the Landsmeet to remove Loghain from power. With Theirin blood onthe throne, and Anora's wisdom and popularity, Ferelden could present the most united front against a Blight. (VO: Thoughtful.) Unfortunately, the marriage would never happen unless they both agree to it. (VO: A bit regretful) And I suspect that might take a lot of persuading to get past her pride and his humility (VO: Wry).
PC: I think I've persuaded Alistair and Anora to marry.
Eamon: My hearing must be going. I could swear you just said that Alistair and Anora agreed to marry. (VO: This is the most impossible thing he's heard)
(PC: You don't sound pleased.
Eamon: I...pleased would hardly describe it. Shocked. I'm shocked. If you had come in here and told me they'd both sprouted wings and flown to Tevinter, I would be less stunned.)
(PC: You did want me to get Anora on our side, didn't you?
Eamon: Of course, but I...hardly imagined you could convince her so readily. I am impressed.)
(PC: Threats may have been involved.
Eamon: Perhaps it's better if I don't know the details.)
Eamon: This alliance can only help us. Well done, my friend (VO: Sincere).
After Loghain's death:
Eamon: So it is decided. Alistair will take his father's throne.
Alistair: Wait, what? No! When did this get decided? Nobody's decided that, have they?
Anora: So much for our plan to rule together. If Alistair would rather not have the throne, I am more than willing to take it (VO: Firm, she is the voice of authority here).
Eamon: I hardly think you're the appropriate person to mediate this, Anora. Warden, will you help us? (VO: Dry).
Eamon: Marrying Alistair to Anora...would not have been my first choice. Still, it does keep the Theirin bloodlne alive, and Anora is a fine ruler (VO: Dubious about the whole matter). So I suppose I owe you thanks, Warden. All of Ferelden does. (VO: Sincere).
My take on Eamon's flip-flopping is that he's in favor of convincing Anora that that's what they plan as that way she'll believe that they will support her instead of expecting her to believe they've completely ditched Alistair and be certain of her support but he does not actually want to go through with it becaue he thinks she's barren and possibly because she's not noble enough for his tastes.
