Sixth Goul, I must admit I do not know at all what you want to say. But here are some points:
(1) Nobody said anything about Shepard being a tool of anyone. Nobody at all. Why do you continue to bring this up?
(2) Empathy with whom? With the dead? Miranda would be the first to say "They're dead. We have to think of the living."
(3) I don't know if it's important to your point, but you can avoid that situation where Miranda speaks of betrayal by selecting the middle option in the first function of the conversation with TIM. Then, she says nothing.
(4) I have already said that the reason for her strange behaviour is probably that Bioware wanted that Paragon players can continue their romance with Miranda as well as Renegade players. Your comment seems to echo that, but I'm not sure.
1 : yes, I never said that.
2 : not sure about that, but it's your point of view
3 : maybe you can skip this line, but she still talks about it if you talk to her after the end game
4 : I'm not fan of canon story but it will be difficult to explain miranda still working for cerberus if she can resign in Me2. That's why I think she won't be a cerberus agent in ME3.
To me there is nothing out of character, but it's because I like how the character is written from the begining to the end.
