If you interpret things that way, Miranda's recommendation to destroy the base becomes understandable, though the (fortunately avoidable) phrasing "it seems like a betrayal" doesn't seem like anything Miranda would say (I recall even Yannkee agreeing with the latter - or do I misremember?).

You misremembered.
I think there are two reasons why Miranda wants to destroy the base :
- She knows what TIM would do with the base, and she can't accept it.
- She has been shocked by what she has seen in the base, and she can't be detached of such emotions.
So the phrase "it seems like a betrayal" is perfectly understandable to me.

Yes I had to choose the characters I like the least.
Jack was not a problem because of her loyalty, I always choose to side with Miranda during the fight scene.
Zaeed died as a team leader.
I could do every loyalty mission with this playthrough.
