Because she doesn't think it was Cerberus. And even if it was Cerberus, she's not the one who have to apologize. It's the Illusive Man. Then if Jack wanted to talk to him, or send him a message, she only had to see Shepard. Miranda could have send the message, but I think Shepard is the most qualified to resolve a conflict between one of his crew and the Cerberus leader.

Come on; I'm not a huge fan of Jack's, but the amount of trauma she's suffered really does, or should, outweigh Miranda's pride here. And I'd say common sense is to, well, back down from this fight.
