She's capable in a firefight, but she's even better at logistics, tactics and seeing the big picture. Being Shepard's grunt is almost slumming it. That's why I proposed the idea of Miranda serving as Shep's "handler". Feeding Shepard intel while he and his team are groundside. She's on the Normandy doing something she's great at (intel) and we get to keep her around as an LI. Her serving on the Normandy permanently while being a temporary squad member during core missions and the inevitable Cerberus sub-plot would make me more than satisfied. Presuming of course that there's as much interaction with her as there is with "permanent" squad members and that she has as much input in the critical mission path.

Cerberus is out to get Shepard in ME3. I don't think there will be a lot of the organisation left for Miranda to take over, after Shepard is done with it.
Conclusion: Miranda remains on the Normandy

Here are my priorities in order:

1. Miranda is capable and able to help herself to a degree
2. She maintains a certain amount of pragmatism (no you can't run to the rescue half-prepared)
3. Miranda acquires galactic influence separate from Shepard
4. Miranda has a nice chunk of dialogue
5. Miranda on the squad
6. Romance continuation. I had to write an entirely new romance in my head. I can do it again.

I guess, like the Quarian/Geth war, I just hope for some reasonable closure to the Alliance/Cerberus situation, and I think Miranda will clearly have an integral role in that.

I agree with those, though I'll switch 5 and 6. I hope we have her on the team for a significant time nonetheless, but I  agree she'd be wasted being nothing more than Shepard's "grunt", or even her second in command if that only affects the Normandy and the team. SHe needs a bigger role, a role that affects the big picture. If she leaves to take over her role in the big picture it will a sad moment in a way, but I'll let her go to do what she thinks is best and expect her to reappear for the endgame.

Hmm....on second thought: wouldn't it be nice to have a choice in that? Such as: you can let her go and that will let her take-up a bigger role, or keep her on your team? Provided she'll come back for the endgame in any case, that would be my preferred setup.

I imagine/hope that's how it's going to be for a lot of the squaddies.  Several of them could play key roles in the fight by going off and doing their own thing (Miranda being Miranda, Liara being the Shadow Broker, Tali trying to rally the quarians, Legion rallying the geth, etc.)  I just don't necessarily want to sacrifice the ability to have dialogue/continue a romance with someone who's not on my ship.

By her very nature, she must be optional, though I imagine all optional squad members will be in a "here if you need me" limbo if you don't recruit them.

I'm in bizarro world right now. I'm running two FemSheps concurrently. One is the poster girl for why I wouldn't mind Miranda as an f/f option. The other is killing her as part of a "worst possible playthrough"

That's why I hope for a significant time on the team in either case. I would sacrifice team on the team for a bigger role in the plot for Miranda, but not the romance, and not character-defining dialogue. Perhaps we'd be able to talk with her at her new place anway.

Anyway, that's a dream scenario I almost dare not hope for.

Aliana thinks Miranda is one of the most remarkable people she's ever met and has made a personal promise to kill her fatherif she ever gets the chance for how he's treated his daughter.

My Shepard would be okay with an RCA 1950 Model 2T51 (The Shelby) B&W TV used as a means of communication over crappy e-mail. I can see it now, the TV is jerry-rigged by Tali for communication with Miranda:  
"Shepa......." Miranda fades into static
"Tali, put your left arm up." Tali holding on to the rabbit ears lifts arm. Right leg is already at a twist and head bent to the right.
"Miranda?"
"Shepard? It's so good t........"static
"Tali .. stop dropping your arm."

Shepard would name it "Firefly" since the Serenity was pretty much pieced together as well.

Why am I imagining a lot of terribly erotic emails hidden behind a level of encryption normally used for state secrets? Or the quantum entanglement version of phonesex? That actually sounds hotter than an actual sex scene.

Then again, I found the rejection scene hotter than the engine room scene. Just me? You can tell she's planning to rip his clothes off ASAP.

I don't find phonesex hot. But the encrypted erotic emails - I can totally see that. And if Shepard has computer skills she won't give the password away but makes it a challenge for Shepard to hack it. And Shepard reciprocates in kind. Yep, Cyrus Shepard would absolutely be in for that.

It's actually part of my wishlist for ME3. Not that specifically, but a greater sense of heat and sexual tension, without necessarily showing anything. The kiss is good, but the love scene is sort of...there. Admittedly, I'm not a guy and that might matter for once.

ETA: Vertigo, our minds can go in the gutter too.

No, I'm a guy and I prefer heat and sexual tension over the more in-your-face stuff.  Not that I'm necessarily representative of the male population as a whole, though.

Sexual tension would be good. It would give the idea that the relationship is ongoing without the need for multiple romance scenes since there is a war going on.
