At one specific area we either meet with her and a Cerberus team out to get us (which point she turns on them)
Or
She's on the run from a Cerberus unit (those elite troopers you see in the GI article)

I also cannot imagine that she'll take part in an operation against Shepard, unless it is to get out from under Cerberus' surveillance.
The "either on the run or part of an operation" scenario seems possible but a little simplistic to me. I hope it's something more interesting. I don't have a striking idea at the moment though.

Hearing that each squadmember from ME1 and ME2 will get a story arc all their own is very good news I just hope their idea of a stroy arc isn't "Miranda shows up says hi tells you what she's been up to and then leaves never to be seen from again." That would just blow.

I would be shocked if that is the case considering the story arc you can see going on with Mordin which involves redeeming himself for what he inflicted on the Krogan race by helping them as much as possible from the demo.
I can imagine Miranda's story arc will either be linked to Jacob Taylors story arc with Cerberus considering there stories have so much in common.
or will be involving her DNA which could possibly be her father or finding out her father lied about not having a mother and you help her find her.
or it will (i know everyone says it but very likely to happen) that you have to approach her father by either saving Oriana or simply get intel from him about cerberus.
Finally could be one involving Oriana whether its her finding out what abilities she has that she did not know about or even just freeing her from cerberus (due to cerberus was watching her to maintain miranda's loyalty)

Yes a question was asked about ME2 romances (Miranda, Thane, etc) having a resolution in ME3
Casey said yeah there would be a resolution to all romances including those from ME2

Also, indoctrinated Miranda is kinda crappy...it just feels like BW is slapping us in the face and laughing at us if they dared to make her indoctrinated. And how on earth would Miri even get herself indoctrinated in the first place?

Yeah, there certainly is a dearth of Miranda fics that paint her in a positive light, unless they're romance-focused.

Even if Miranda resigned, she still has enormous intel on Cerberus, possibly old contacts, Cerberus knows where Oriana is, etc.
If she didn't resign...well, she migth still be Cerberus by the time ME3 begins. Thus, subjectable to indocrination
Not that I think Miranda should be indocrinated, just playing Devil's Advocate here. I don't even believe Bioware will bother creating two different storylines for Miranda depending on wheter or not she resigned.
Base destroyed- Cerberus is after Miranda.
Base Intact-Miranda runs from Cerberus when she realizes everyone is becoming indocrinated, Cerberus is still after her.
And so, Bioware covers both choices and all that it has to change are a few dialogue options.

You're not the only one. But since ME3 won't be out until next March, I think we can all afford to wait on news. As far as the 'Miranda being indoctrinated theory', its just a theory. I doubt they would pull something like that considering the fanbase and how many people would dig out pitchforks and torches.
About the fanfic, do you mean 'Subject 23'? Saw bits and pieces...felt like vomiting with rage. The less said about it, the better.
While I wait for any other ME3 related news, I'm going back to writing my fic.

I'm currently working on one that is slightly AU. In it, Miranda and Jack swap their places and development backstories (Jack was recruited by Cerberus at a young age, and Miranda was the test subject at Teltin) but not their origins (Miranda is still the daughter of the 'mysterious Mr. Lawson, and Jack was still kidnapped by Cerberus) I'm trying to show how similar they are, but also the differences that would occur with the swap considering their different personalities.

(1) Miranda's (canonical) general contact network would be mostly personal and not consisting of Cerberus operatives, because that's the nature of contacts. The rest of Cerberus might not even know their identities in many cases. It may be a fallback in case of her fallling out with Cerberus. Miranda's internal Cerberus network is speculation on my part, because I'd imagine anywho who's risen to a prominent position in such an organization would have one to deal with the inevitable internal politics.
(2) I can see Miranda being somewhere in a Cerberus space station at the time when she enters ME3's storyline. Only if she's resigned, she's on the way in, infiltrating in order to extract valuable information, otherwise she's on her way out to escape a Cerberus that she now knows doesn't work for the same cause as she wants to anymore. She may be in a little trouble in both cases and Shepard might be able to help her out. Shepard's help would be significant, but it is extremely important for me that she's not helpless in both cases. In fact, I want her entry to be a badass cutscene!
(3) I can see her in a position where she doesn't trust Shepard only if you didn't do her LM in ME2. There is no other convincing fork for such a development. But it would have to be handled with care to avoid the impression that she lets emotions unduly influence her professional judgment.
(4) I can't see the decision where you make her speak to Oriana or not of having a significant effect on her story arc. Neither would the romance. The continuing or newly developing (for new players) romance could be attached to any scenario where Miranda trusts Shepard, but would have no influence on her role in the main plot.
(5) I can see a decision coming that may influence whether Miranda joins the team after you meet her or not. This may be connected to a main plot decision or just done with Shepard saying "yes, I want you on my team (again)", "I appreciate your skills, but you can do more important things elsewhere" or "No I don't trust you" or something similar. The decision could influence main plot developments in various ways.
