Commander Shepard just leaves them on the planet. While back on the normandy he constructs one out of the sweat of angels and the tears of dying babies.
How does the Mako get back to the Normandy ?

You never quite see it doing this, but presumably the SR1 can actually land on a planet, in such a way that you can just walk out of the cargo bay (the very first dropoff on Eden Prime). This is also supposed to be the reason why SR2 doesn't have a Mako - it's too heavy to just land on the ground.

I always thought it was so that the SR1 doesn't land on planets (I think it said so in the codex)

personally I hate driving that thing but thats just because i'm too dumb to drive it properly. I hate using my keyboard for driving "things" in a game. The only thing it drives is me nuts!
Anyway, more than once I was just glad I didn't have to walk all the distances but had the mako to drive from one stop to the next. To be honest, I never really bothered HOW it got back to the Normandy. It just did. Works for me!
