So in ME1 Kahoku says before going rogue Cerberus was an Alliance black ops group. But the vibe in ME2 seemed to be that Cerberus had always been its own organazation.
Was Cerberus ever part of the Alliance? Or was Kahoku simply mistaken?

He got it backwards, the Alliance was part of Cerberus until a couple of years ago

My guess would be that Cerberus started out as it's own organization, then got picked up by the Alliance but still operated fairly independently (much like the Corsairs), then broke away once they knew they had the contacts, connections, and resources to be truly independent. Jacob tells you that the Illusive Man got his name from the Alliance so there's probably some connection.
