So far, I have kept all of my stones and they are eating up space in my backpack.  Here is what I have so far and I don't know what to keep for recipes of quests later and what to sell.
Emerald
Topaz
Saphire
Malachite
fluorspar
garnet
quartz
greenstone

also, is there a reason to keep the various bones you get to give the the dog?  His approval is already at max and I don't know how it could really drop.

Atleast save the following for the dwarves later on:

Topaz

Amethyst



There may be more you can donate but these I am 100 % sure about.
