Then a thread is created: Fight for Cerberus! And people talk about how they want to work with Cerberus and save the galaxy.
Someone writes a post saying that Cerberus is wrong. Shepard is an Alliance soldier, she always was, always will be. People responds that it's okay, the game will have an option to stay with Cerberus and another option to come back to the Alliance. So everyone's happy.
Well, not everyone. The Alliance guy is not happy, because the mere possibility of Shepard staying with Cerberus is just so unnatural for her, that he doesn't want anybody to pick that option.
He's told that he won't see it. For him, it will be exactly like it doesn't exist. All he has to do is not to pick that option. He will be back with the Alliance alright. But that doesn't solve his problem: the option is still there, it exist. Its existence in the game is a problem. He can't help thinking about it. For example, what if he picks up a wrong option, and a NPC asks Shepard if she has ever thought about staying with Cerberus? Oh God, it will be horrible. Not worth the risk.
Okay, let's put it in a DLC, so you won't even have the chance to pick up the option. It won't even exist in your game. Still not enough. You see, if there is a DLC in which Shepard works with Cerberus, then Shepard has the *potential* to do it. And that's just so wrong. What if he mistakenly downloads the DLC and installs it inadvertendly? Eh? What then? Shepard needs to be completely unable by any means to work with Cerberus. Nobody, anywhere, at any time, should ever be able to see Shepard working with Cerberus again.
Because, in his opinion, it's wrong.

I can, actually, and do so quite often. He's exactly the sort of male I'm attracted to and my canon!Shep thinks the same.
Male Shepard has, so far, not been able to profess any romantic feelings for Garrus, but I believe that could change in ME3. The stakes are high and everyone is on edge. In my opinion, it would be plausible for Shepard to confront Garrus under such circumstances.
The most important factor, of course, is writing. The exchange must be written well or it won't seem believable. It would be challenging to pull off, but certainly not impossible. After all, this is Bioware we're talking about.
Would some Garrus fans get upset over this? Definitely. Even so, I am confident the vast majority wouldn't give a damn. It's optional content. Only those who willingly pursued such content would even know it existed. If the player wanted to, they could avoid the content altogether simply by choosing the correct dialogue options.

That's actually pretty fitting, except if Bioware said, "We didn't include the 'Cerberus' option due to money and time constraints," I would actually believe them. Then again, adding the option to stay with and be loyal to Cerberus (and thus shifting a lot of major content in the game) is a much more daunting task than allowing my male Shepard to flirt with Kaidan.

Yeah...the Cerberus thing would affect every major quest and possibly even side-quests while the s/s romance with Kaidan would affect only a few conversations (that already exist for the female version) and the romance scene (that already exists for the female version.
Implementing s/s romances means tweaking a few conversations and one scene while the Cerberus thing would entail creating an entire separate branching path for the main quest.

I only wrote that to illustrate why I think that attitude of not letting others do what one doesn't like is unreasonable. I was looking for the concept to draw the analogy without worrying too much about the technical details and implementation because it was only a fake example anyway.

Did you just equate same-sex relationships with cowardice? And there already are plenty of Shepards involved in same-sex relationships, albeit with Liara and Kelly. Is that somehow acceptable while male same-sex relationships are not? Why?

What do you mean by this? Jacob gets a lot of hate on these boards for being too normal or too stable. Are you accusing him of hero-worship for Shepard? I'd say Garrus is far guiltier of that than Jacob.
