What are the mysteries you wish to solve in ME3?

My primary wish list is this:
1. Who is the Shadow Broker is?
2. Who is Illusive Man (actual name and his background etc.)?
3. Who is Father of Miranda?
What is your "wish list of mysteries"?

1. The Reapers motivation. I don't want to comprehend their motives. That would be like taking the the "Norris" out of Chuck Norris, taking out "Mr" from Mr.T, ... you just don't do that.
2. I don't want to see the quarians. Seriously, a fans fantasy is the best graphic a developer can come up with. I don't want some cheesy space elf zombies because some fanboys/girls cry for it.
3. I don't want Shepard to just defeat the Reapers. No blwoing their whole fleet up via exploding a star with dark energy or even worse a virus or something like that. They are the bloody reaper of a whole galaxy. Shepard should at most find a way to fight back, but not destroy them right away. He might even heroically die whilst blowing up just one reaper that is close to finding out the plan to defend the galaxy against them and leave the actual battle against the reapers open for future games for example. They are facing hundreds of giant uber-powerful sentient battleships. Taking them don't in any easy way is an insult to the evil awesomeness they inherit.

Collectors have no plans. They're tools being controlled by Harbinger. Harbinger's plans with the Human-Reaper are currently explained as Reaper Reproduction. If future data is given on the subject or another plan was in motion we'll see but right now EDI thinks it's a way to reproduce and she's the only character talking about the subject. Not even Mordin chimes in on what he thinks.
4. Why do Reapers have a cycle of destruction and extinction anyway?
If the Reaper-Human is proof of their reproduction...then the cycle is to reproduce.

Which may have been a problem later as they began to break down and required not only inorganic material but more organic material. Thus it/they decided to do the Mass Relay trap.
The fact that Harbinger calls Reaper-ifying "ascension" shows that Reapers find this as an enlightened state.

What's the significance of Haestrom's dying sun and the dark energy readings from it?
Who / What is the Shadow Broker and why does she / he / it want Shepard?
Will the geth be able to co-exist with organic life? Will the quarians give them that chance this time?
Do all Reapers have nifty names like Sovereign and Harbinger? Will we meet Bob the Reaper?
Will FemShep ever get some wicked dance floor action like Sheploo?

After another cup of coffee, I think the second part of that question has been answered already, for the most part.
So, I'd have to say, thinking of Overlord and the upcoming Retribution novel, what role / significance will Shepard's own implants have?
And besides Shepard (possibly) and the new Normandy (possibly) will Cerberus ever not have something backfire epically?
And Refund Guy! Will he ever get his refund?!

Yes, the "beings of light" sounded like a major ploot hook to me as well. I hope this turns out to be part of the story.Provo_101 wrote...
I'm more interested about Klencory, a planet from the first game. If you read the description of the planet it describes "beings of light" that have been around since... well... forever, that are said to battle "machine devils" (most likely Reapers).

As for the dark energy in Haestrom's sun I suspect this is why the Reapers purge the galaxy of advanced civillizations. My pet theory is that using Mass Effect fields somehow causes the dark energy buildups so that unless everyone stops using them (by being destroyed by the Reapers) this will trigger some sort of galaxy-spanning cataclysmic event. And the Reapers were built to prevent this from happening.

An ancient force to battle the Reapers takes all the importance away from Shepard, the team, and the entirety of the races gathered. This is their fight and they need to fight it. Beings of Light appearing and defeating the Reapers is a huge copout and totally uninteresting.
It's like the ending to Oblivion. Do you get to fight a giant invading god of destruction that the game's been building up the whole time? No. Another god does and you get the joy of watching their 6 second fight before you're declared victor of the game.
