So, I imported my save from ME1 to ME2. Played through, with almost no interruptions. Got all loyality missions, hooked up with Tali, and saved the day, of course.
Created a new career, no imports, to see how Bioware thought ME 1 should play out, and played the game differently with new background and class etc. When I created a new Career, it dumped all my achiements, which I thought was fine, new career, gotta get them all again, no problem. Missed Tali's loyality and pissed her off, and hooked up with miranda.
New DLC comes out, so I go back to play my first career again, and all my achiements are still like my second career. Tali wont talk to me, and when I talk to miranda, she dosn't say I need to dump Tali to get with her. But if I check out my squad selection, It says Tali is loyal, although I have no achiement for it.
In a normal game, I wouldn't care. But this is Mass Effect, and forget the fact that I payed for the collectors edition, and have bought the DLC's, I wanna import my origional ME1-ME2 character into ME3 with the choices I've made, and I'd perfer not to have to play it through again from the begining, in the exact same way I did the first time, to have a complete save game.
Any idea why this is happening, or what I can do to fix it?

Something happened to your Player1.prf file in My Documents\\Bioware\\Mass Effect 2\\BIOGame\\Profile. Probably nothing you can do to recover it now, but you can back it up in case this happens again.
I don't know that the achievements file will have any effect on importing - it didn't from ME1 to ME2 - though I don't know that it won't.
