So I just had a random thought.
I just got through the conversation with Vigil on Ilos, and something struck me as odd. It says that, when the Prothean scientists that survived on Ilos sent a message through the beacons, they didn't know about indoctrination yet, so they had no idea that a servant of Sovereign could also use the beacons. And yet, when you first arrive, Vigil says that it doesn't sense the taint of indoctrination about you.
But it's a VI. If the people who made it didn't know about indoctrination, then how could it find out?
I sense a plothole bunny.
