Tragic, really. I hope ME3 provides some nice closure and lets you know how everyone really feels.
The thing is, it's not like it cheapens their romance at all. A stolen moment makes Kaidan on Horizon seem less unreasonable, really, because if they never got to know each other a lot better after that, he's not going to let a whirlwind flirtation and an awesome night together get in the way of his due dilligence. If it was a night of true connection rather than a month of being really close, it makes more sense that he doubts his instincts about her, and it seems saner for him to assume Shep may be a lying zombie terrorist.
It also ads a nice "what might have been" vibe to their romance, and Kaidan asking "Do you even remember?" makes more sense.
It's the same way I feel about comics where Garrus had a thing for Shepard all through ME1: they're cute, but if I'm basing my assessment of their relationship on evidence gathered from the cannon, I think it's possible, but slightly less likely. Fics about it are still awesome and adorable, but if I'm here trying to logically decide the most likely scenario, I'm going with "really didn't realize he had a thing for Shepard until she brought it up in ME2."
