Another thing is the cook/janitor on the SR-2. Imagine being a janitor, approached by the Illusive Man. "We're a black ops pro-human organization and we NEED you... to clean our toilets, and serve sloppy joes. You're the only one I think we can trust with the skills for this assignment."

1. Bribery. TIM has too much money, god knows were it comes from. With enough spending he could cause Galactic Inflation.

2. Shepard is technically still a Spectre so he is above the law.

3. So many ships go in and out of the Citadel. Do you really think they're all checked?

Has anyone even considered the fact that people might not know what the cerberus logo looks like?
I doupt that a super secret black ops organisation is stupid enoegh to show their logo everywhere. It is true that cerberus facilities are littered with these emblems on every door etc. But these are secret facilities not to mention that the logo might be known to the public as something not cerberus related. suchs as the company logo of one of cerberus's front companies, also there are variations of this logo seen in the game some all orange some orange and black and some are orange with different shades of orange. the difference in colors might be a way for active cerberus agents to identify one another. this theory would also support the members of one cell not being able to identify the members of another. because the logo might be common place and only through specific variations of the logo can one cell identify its members. but even the public logo would have variations so a cerberus agent can never be sure when someone is part of the front company or part of another cerberus cell. For example the logo worn by all members of the normandy crew is the lazarus cell logo. the completly orange version of the logo might be the logo known to the public. Companies often have variations of their logo so it wouldnt be out of place to see a different colored one.
This will also make it easyer for cerberus to cleanhouse their facilities quickly and write it off as an abandoned research facility for... (insert company name here)
thus even though the ship is plastered with cerberus logo's it would be allowed to land at the citadell because it is registered as part of that particular company. and the public and the aliance have no idea what the cerberus logo looks like. so even after shepard leaves the citadel that logo will still not be recognized as a cerberus logo persé.

but yeah a red flag should have gone up when the most advanced human/turian warship design suddenly popped up at the citadel under a civilian IFF

anywho just my thoughts on the matter

You're forgetting that the Alliance are the ones who gave Cerberus the Normandy blueprints.



Aside from that, Jack is the only non-cerberus person in the game who recognizes the Cerberus logo.

It was invited.  You don't generally invite someone over just to say "Get lost".

The various emails you get make it pretty clear that Cerberus has the Alliance infiltrated pretty completely. Obviously some people pretty high in the military/industrial complex are Cerberus sympathizers(Miranda's father comes to mind). So it's not really surprising that Cerberus can get data on the SR1 Normandy.



As far as docking, just remember the Emily Wong side quest from ME1 about overworked traffic controllers.
