The problem with the revelation of the human reaper is it completely kills the "ultimate evil" status of the reapers. See, now instead of killing all of us, they're turning us into badass immortal superpowered spaceships who rule the universe! All of a sudden, they go from "horrible evil destroying everything we know and love", to "Actually, that wouldn't be half bad!".
And alright, sure, their method of going about it isn't super friendly and I'd appreciate being given a choice and all that jazz, blah blah, but any "ends justify the means" type Shepard with a Renegade streak would be a hypocrite to fault the reapers for that.
So I ask the question, what now? Where will we get the tension back from in ME3? Why is it bad if the Reapers win? This needs to be re-established, and it needs to be re-established pretty damn quick in ME3's main plot if we want to really empathize with this struggle.
