Might that be considered grounds for permament disqualification? Having brittle bones to the point where you have trouble walking doesn't sound like the kind of condition the military is willing to pass on.
Of course, he could get a medical waiver, but flight school is some pretty intense stuff.

As he said himself - he doesn't need his legs to fly. Besides, I'd imagine the military is more inclusive in the time ME takes place; as long as there's a job he can do, there's a place for him.

He's mentioned as being one of the best pilots in the verse. It is possible he was a good pilot before joining the military. Being damned good may override any shortcomings, especially when they don't really matter on the job.

Sitting in the helm of a spaceship and controlling it via haptic interface does not require athletic body. Yeah, as a pilot his job is basically to sit in a nice leather chair all day and use a keyboard. the only part of his body at risk of being fractured is his thumb, and that's because he hits the mute button as hard as possible

I'd imagine military laws many, many years into the future would be considerably different than todays military laws. That's explanation enough for me.
