I think it should depend on your choices in ME2. If you hand the collector base over to Cerberus you still maintain their loyalty and thus have no reason to get rid of the ship, it is a great weapon. However, if you decide to give Cerberus the middle finger and destroy the base I think there might be some risks in keeping it. Wouldn't Cerberus still be able to keep track of the ship? The Illusive Man also has his cameras littered all over the place and can contact you any time he wishes on the comm. Also, after what the SR-2 went through in the suicide mission I'm not sure if it's ready for another beating. There's a chance that the Normandy can be damaged quite a bit if you don't upgrade the Normandy before the suicide mission. The SR-2 has given it's all I think, and I'm not sure how much more it can take, especially if it's going to be going up against the Reapers. There's the crew as well... they can live or die in ME2, potentially leaving you with just Shepard, sqauddies and Joker.
Wouldn't it be cool to get an SR-3 in the ME3 or something of a similar design to the Normandy with a fresh new crew (aside from people like Kelly and Chakwas) and a re-fortified design? I could imagine it would cost quite a lot of money... but for what we seem to be going up against in ME3, it's worth it.
