If this was true,then a lot of thing would be explained.
Perhaps he sent Shepard at the first Collector ship,to hand him over to the collectors.
Or he may sent him through the Omega4 to the reaper,to destroy it in purpose of activating some kind of distress signal that Reapers are under attack,in order to wake up the other reapers that we are told at ME1 that they are "sleeping" to maintain power,and at the end of ME2 we see them all wake up while we have stopped the keepers from transmitting the "wake up" signal.

At ME1 you clearly learn that all the reapers except Sovereign are sleeping,and that someone has to activate the Citadel's mechanism to wake them up.
At ME2 we saw the fleet of the Reapers travelling,but we didn't learned how they where awaken.
If the ship had an emergency mechanism to send emergency wake up call to the reapers,that would explain why we saw the reapers awake,and also the scenario that the Illusive man was really a servant.
But do you (or any) have another idea for the reason the Illusive man's eyes where like that ?

Though you have to wonder how the reapers got info that Ashley/Kaiden was on horizon, or how Cerberus picked up the collector distress beacon before any other bigger powers did.

He's a great character without adding any Reaper indoctrination stuff. TIM is a guy with lofty goals but less then clean tactics to get to those goals. Also, his reach for those goals will be shown to obscure what the true goals needs to be (the defense of the entire galaxy and not just the defense and prosperity of humans).

And my thoughts were exactly opposite. Look Renegade=red, Paragon=blue. Renegade Shepard has red implants. And TIM has blue implants so I assumed that he is Paragon(deep in his heart).
This stuff works both ways.

If TIM = Reaper affiliated then Shepard = dead
They wouldn't resurrect him. Besides it's SCI-FI they have eye modifications n' stuff...like renegade Shepard.
Also, @ a few posts above regarding the end and Reapers.
The Reapers were "activated" because you destroyed the last (at least major) "hand" (collectors) of the Reapers in the galaxy. Harbinger (A Reaper in dark space) was controlling the Collector General who was in charge of the whole operation to finish the human Reaper. That means the Reaper was aware on what happened to slaves. In the end we can see how the collector general is released from Harbinger's control (no more glowing eyes). The Reapers were then activated by Harbinger to make their way to the galaxy on their own because the human reaper and collectors were destroyed, making the Reapers unable to to act directly in the galaxy. Not sure what the human reaper was supposed to do, maybe lead another attack on the Citadel to open the portal.
Now with that in mind, it wouldn't make sense if TIM would be working for them instead because that would totally foil their plans as we can see. They have no more servants in the Galaxy who can influence things and their plan failed so they invade directly, and they have to make their way to the milky way on their own which will take some time.
So yeah...
TIM is not working for the Reapers.

I know that, but to who? And how would he know to wich person to say this to so the info gets to the collectors in a timely manner? Someone must be feeding info to the collectors/reapers.

More importantly, Saren in ME1 talks about organic lifeforms as if we were dirt, and proceeds to try to become a cyborg/machine.
-How could TIMmy be an indoctrinated slave if he only had robotic eyes? That makes less sense than the human-reaper larva.
