The Circle of Mages is limited to Fereldan, as others have said. Since this game will take place primarily in Free Marches, being an Apostate won't be an issue.
So... if you can choose Hawke's class...

But Free Marches isn't a country, so to speak. It's a collection of independent city-states. The region does not have its own government, so I find it hard to believe that it could have its own circle. I could be wrong, but as far as I can remember, there has been absolutely no reference to a Circle or an equivalent organization being located in the Free Marches.

I don't think its been said yet if hes a fereldan native or not.
Only fereldan and orlais treat mages like that so maybe he went to kirkwall because thats where he's from?
Still I don't know if templars are allowed to/do capture or kill mages from other lands.

Only if they've caught them once and made a phylactory. Other than thet, they only have suspicions. It's not like we haven't seen apostates before.Jestina wrote...
I thought the Circle had ways to find magic users, which is how they pick up kids with potential. Or maybe they will just retcon that.

If it takes place outside Fereldon and Orelay, then the Chantry really does not have a hold on the mage's.

Well, the College of Magi is in Cumberland which, according to the Thedas map, may be in the Free Marches but might be in Navarra. But then this could possibly be due to political neutrality.

That doesn't surprise me. Mages will be in the Free Marches and they will probably be trained, but this does not necessarily mean the Chantry will be watching over them. The Free Marches is decentralized, which means every individual City-State decides whether the Chantry has access. I can't imagine many of the rulers of these states would grant the Chantry access, given the fact that even as someone as powerful as Loghain was disturbed at how much power the Chantry had (granted that was because the Chantry originated from Orlais, but that's a different conversation entirely).
In any case, if the Chantry and the Templars are to be found in the Free Marches, it won't be uniform. There will undoubtedly be plenty of city-states that forbid their presence.
