@OP - It is an interesting theory, would be a poor M. Night Shyamalan film... But I can think of some spectacular way of which your theory would be true: The only way I see Morrigan being Flemeth, at least by body, is if Flemeth managed to possess Morrigan.
After all, The body of Flemeth that we killed wasn't Flemeth's own body. According to the true lord of Flemeth, which can be found by talking to Morrigan, she possessed the bodies of her daughters in order to preserve her youth and beauty (more so prevent her from dying from decrepitude).
Otherwise, I think you might be on the pipe a little too much. lol
Edit: M Night Shyamalan apparently works at a hot dog stand now. His last movie more than defined his average work experience with directing films.
