Regarding thorian Creepers: You don't research anything influencing the human Mind with something as complex as, well, the human Mind. So many uncontrollable Variables. Whatever happened to Lab rats? Anyone with half a Brain would pull the Colonists out of there and make attempts to research the mind control first.
So binary Helix is also stupid.
Any unintended Stupidity aside, i get the Feeling that Bioware wants Cerberus to be this super ruthless guys who will kill 5 humans to save 6. Torfan Shepard would be a perfect Cerberus employee. Not because of the hatred for Batarians, but rather because of the ruthless, cold and calculating behavior.
The Mission was accomplished. Several Alliance Soldiers got killed, but that only means that they wont be able to participate in the next mission.
Something just came to my Mind about the Rachni. Cerberus and everybody else could have known that Rachni are sentient beings. I don't know why the Information about the Rachni would be classified several thousand Years later.
In the Mission where Shepard kills a Bunch of Rachni attacking Alliance Soldiers, he kills Broodwarriors and a popup Window explains that, according to "ancient Recordings from the Rachni war", Brood Warriors will only fight if the Rachni hive is in great Danger. Killing the Brood Warriors will end the Mission.

And regarding the Rachni, they are a hive minded species. It is unclear if the drones who they were exeperiementing on have any significant intelligence. It would be like taking apart a Geth Recon Drone-- technically a member of a sentient species but not necessarily having any more feeling than a lab rat.

Every if every Rachni they looked at didnt kill them
Every Thorian Creeper they had not gotten loose
Every Dragon Tooth in 10 miles didnt turn them into husks
Every "Reaper/Derelict/Advanced tech" didnt blow up in their face
Every "super soldier" project not fail or make people like JAck or Toombs
They didnt manage to fail against Shep every time in ME1, or 2. Saren did better than this.
Didnt support a "HERP DURP" rasisct political party, that makes humans look damn stupid
-also their logo stinks.
so yah thanks to the above they dont give me any hope for them at all.

in all seriousness, you don't choose whether to work with someone or not because they might have succeeded at one point. I wouldn't work with an organization that fails so epically so often because they might have done something really cool before.

Except that when every single project that gets discovered is a "rogue cell" that he didn't know about, it kinda just looks like he's lying. Hence it becomes implausible even if the excuse worked the first one or two times.

The choices and tone of the game make a lot more sense if Cerberus is competent. They certainly seem to freak out the Council and the Alliance, which wouldn't make sense if they are as bumbling as people say.
