Baldur's Gate 2 is my #1 favorite Bioware game. I like pretty much everything they've done though.

If I had a single pick, it's KotOR, but quite everything was good. I never played Sonic Chronicles, and Jade Empire was enjoyable, but definitely not my favorite setting.

Actually I think it is still quite playable.
I would say:
Mass Effect 2
Baldur's Gate 2
Mass Effect
Dragon Age Origins
KOTOR

Dragon Age: Origins.
It's really the only BioWare game I've played so far.

Baldur's Gate series (with BGII: Shadows of Amn being the best of them) and Dragon Age: Origins are my favorites. But I've generally liked what they've done. I'm not anti-ME like a lot of people on DAO forums. I think adding RPG elements to an action game is a good thing to do and generally thought both ME and ME2 were great games with ME2 being an improvement over ME.
For me the spirit of a Bioware RPG lies in the characters, the dialogue and having combat and tactics deep enough and customizable enough to further character immersion beyond what story alone can do. And DAO and BGII best exemplify that. The DA2 in my head will continue that tradition (as dialogue wheels and fixed races are all compatible with that), but time will tell if it works out that way.

I've only played Kotor/ME1&2/DA:O but I started BG2 the other day.
I'd say Kotor holds a special place in my heart, as it pretty much introduced me to the genre and PC gaming.
