Didn't you get the impression that Morrigan was kind of trying to avoid attention? if you take the Dark Promise path, she basically tells you that she's going to vanish and that you'll never see her again. If Loghain is the poor sacrifice, she also reassures him that she intends to leave Ferelden, never to be heard of again. That doesn't sound like someone who is desperate to bring attention on to herself by grabbing the name of a folklore celebrity like Flemeth
Keep in mind DA2 spans a decade and we may not run into her in the first act. Also, things change. We have no idea what situation Morrigan might find herself in. She may need to come out of hiding for one reason or another. She may have planned things to go a certain way and lost control of the baby or decided to drop the name to intimidate or gain influence with certain people. I wasn't so much thinking that Morrigan would go around telling everyone she is Flemeth, as that would be reckless. Heck, even telling everyone she is mage is risky. What I had in mind is she could go by Flemeth when it helps her goals to leave a certain impression. She's very familiar with how Flemeth thinks and acts, and that makes her well suited to emulate her as well.

I was thinking more along the lines of a one off encounter rather than the game's big bad.
