In this playthrough, I decided to stick with Jacob and Miranda for just about every mission and assignment, until I just had the loyalty missions and the IFF remaining. But I did not bother to level up any other characters until just before going to get the IFF... tough, I know, but fun and still doable with Jacob and Miranda on your team. I left levelling up until the last moment, before going to get the IFF, just wanting to have all those points to spend and power the characters up in a more logical way... i.e., getting level 4 on at least 2 powers each, plus whatever interested me.
I completed all the loyalty quests successfully, gaining all loyalties including Samara, earlier in the game. Now I'm just docking at Citadel and switching teams to level them all up. But when trying to do so with Samara, it says her specialty (Reave) is locked because she's not loyal, even though I did her quest with success (the summary said her loyalty was gained) and she's even wearing her alternate suit, which I can switch back and forth as I like. But I cannot give her Reave.
One other piece of info that maybe the developers can answer in case it's important. I have taken all the romance options (Miranda, Tali, Jack, even Kelly Chambers just for kicks, and Samara herself to the point where she is approachable... I like to leave my options open, and besides it's fun to see all the dialogue and reactions) up to the point where you have to "lock in" one person. Is there something about doint this, particularly with Samara since she asks you not to push it, that breaks her loyalty?
I don't keep hundreds of saved games, so any chance to recover this from some earlier point is moot, as is the chance to see just when it happened. Anyone else having this problem? Reave is great (I even selected that for my own Shepard since this is my second playthrough), and Samara really kicks butt with it. Hate to lose that option. And how does this affect possible winning of the game?

That shouldn't have happened. That sounds like a bug. Pursuing the "romance' with her does not remove her loyalty. Technically, there is no in-game mechanic that causes her to lose loyalty. If you can't find a solution, the only thing I can think of is to use Gibbed's save-file editor to force the game to give you Samara's loyalty back, but, as always, back up that save-file before editing it, lest the forced change cause the game to crash.

I have the same issue with Samara being loyal but not gaining the reave ability. I don't think it will really cause me problems since I don't usually use Samara, but it is still rather annoying.
