oh I agree that that decision is pretty ambiguous,, I'm just going with paragon/renegade not being the equivalent of good/bad per se.
Leah (paragon) for example rewrites heretics, because from what legion tells her, they will still retain their ability to think for themselves, it will merely remove the reaper corruption. to her, its the equivalent of removing indoctrination effects.
Jewel (paragon) destroys them because they are a potential threat and can be rewritten again, she feels that this particular batch may be more vulnerable to repeated infection, so its better to just remove them from equation.
Simone (renegade) keeps them, because hey - more ground troops and if legion can rewrite them now, he might be able to reprogram them further giving her some extra future cannot fodder (not a nice woman, Simone)
some of the paragon decisions are not very nice and some of the renegade decisions are actually a kinder option sometimes. so I just few them as save a life now vs save a life later sort of idea. its like Mordin says, help comes in different packages, but its still help
