As I see, it, it's mostly going to be military necessity. I'm Real Life military, and we just use last names. If we've got two guys with the same last name, they get nicknames, or by what job they have. If there's two guys named Smith in Radio and one has a mustache, the guy with a mustache becomes "Musatche Smith."
I can see some getting nicknames (don't use any real names on operations), or call signs of some sort.
Renée has long been used to it, and was called "Baby Shepard" as a Spacer kid until she went away for school.
Nimue likes being called Shepard, as her first name reminds her of the urban hell she left behind.
As for Kasumi calling her "Shep," Renée finds it amusing enough, and going into the port observation deck to chat is quite relaxing. Nimue just gets plastered down there.
