The part where I tend to veer away from the direction that anyone else goes, though, is that I believe the original Shepard died with the Normandy and in ME2 the only way to explain away the Lazarus Project is to make Shepard an AI. An organic-based AI, an AI with emotions, yes, so she's still a massive scientific achievement and not just some AI with a personality graft, but she's still a synthetic. If her philosophical tracts debating the existence of a soul within revenants are correct, maybe she'll run into the original human version of herself that left the galaxy behind all those years ago.
I have thought about this myself. I never liked the idea of her being "synthetic", so for Maddy I came up a slightly different (and darker) backstory for my fic. Maddy's new body (recreated in the Lazarus Project) is real flesh and blood (augmented with some cybernetics), but it is not actually her's. Maddy actually had an identical twin sister, Mileena Nicole Shepard, (born 8 minutes, 34 seconds after Madeline). Maddy was plenty healthy, but poor Mileena suffered from a strange and unknown condition, that resulted in a malformed heart. Mileena clung to life for just 3 months while the Alliance Navy Medical Staff at the Allen H. Meyers Sr. Alliance Navy Mediacl Center on Elysium attempted to save her life. Tony and Hannah were devistated and chose never to tell Maddy of her sisters existence. Mileena's body was donated to the Meyer's Alliance Navy Medical Center for study and was put into cryogenic storage.
By 2172, the Alliance had decieded to "thin out" the Meyer's Medical Center's collection of test specimens in the Cryogenics vault...this was to be completed by 2179. In 2177, the Colony of Elysium was attacked starting the now famous conflict , "The Blitz". The Medical center took heavy damage (most of the records where destroyed as well), but the Cryogenics vault survived intact. During the clean up and rebuild, the test specimen disposal project was pushed back until 2187. After Maddy's death in 2183 and the recovery of her remains that same year, it was determined that the remains were too far gone...but thanks to some extremely valuable information purchased from the Shadow Broker, Cerberus learned of the existence of Mileena's body preserved on Elysium. Mileena's body was "acquired" in 2184 and her growth rate excellerated. Synthetic fusion was used to replace her damaged heart and Maddy's salvaged memories were imprinted into Mileena's void-like mind.....

The perspectives/ideas thown around in here are interesting. I didn't think too much into my shep dying to be honest. I figured her body was not beyond recovery and with the technology that exsists in the mass effect world she was resuscitated, patched up and that was that. Same shep just a bit messed up and a little more cyborg than human.

We sort of hold our sensation of disbelief at this, but if you think 30 years ago that if you told a doctor that stem cells would enable people to repair their bodies to enable them to walk etc we would have been laughed at.
The only drawback I can see is that once the brain is dead how do you repair it and imprint a personality? For that I must assume that we have to take a modicum of "its the future they can do cool stuff".
As for the plans that my Femsheps have, well Cassandra is most likely going to settle down and have lots of blue kids, Alexis is a Spectre and has taken a leaf out of Samara's book that their is always a place for someone to right wrongs, Salis may or may not persue something with Shiala, but is a career soldier with the Alliance, Dana will most likely end up running her own Merc unit and Alice, well.. who knows, her story is still being written.

It is seriously sad though to think about...that's why it makes such a compelling story add-on IMHO.
It does get way worse for Maddy though.....she finds out the truth behind her parents deaths and of the raid on Mindor....all revealed to her by her older brother Morgan, found to be alive after 14 years in captivity in a Batarian slave labor camp.

Oh yeah, the story that I'm currently working on (not the one in my sig) takes place ~13 years after the Reaper War is over.
Before meeting Liara, Alice never really thought about kids or even much about the future. Now that future with Liara is what's keeping her going, moreso even than the idea of saving the rest of the galaxy (as un-heroic as that may sound).
She'll retire from the military (not that she was that big into the Alliance in the first place) and will step down from her role as a Spectre not long after her first daughter is born. She feels that her duty at that point is to survive and be there for Liara and their daughter, and that to dive headlong into potentially life-threatening missions on a regular basis is ultimately a selfish and thoughtless thing to do. She'd still do things to help out, namely training colonial defense forces, new recruits at the Alliance, etc., as well as taking some odd jobs like setting up security for private corporations (and who better to help out with that than an information broker?).
That sounds much like mine! Except she has her first daughter about 2 years after the Reaper invasion...She isn't there for it as she's fighting with the quarians for Rannoch. She will be there for the birth of her second child though, about 5-6 years after. She doesn't retire, however...Not yet anyway.

It ties in a bit with the teleporter problem: whether by interrupting your consciousness to reassemble you somewhere else, does a teleporter kill you and just produce a perfect copy?
I agree with you that ME2 Shep is a copy. But the copy doesn't know or care about that
I mean our bodies are just made up out of building-blocks arranged a certain way.
If you dematerialize at spot A, teleportation is just the storing of 'your pattern' molecularly, and the re-assembly of that blueprint at point B. If you believe in the soul, that would then shift from corporeal shell at point A to point B, it's then arguably both a copy AND the real macoy.
If you'd not believe in our conciousness or soul being something that is detachable, rather some process of the brain, then Shep wouldn't be a copy in ME2, while he\\she would be in the teleportation example.
Seeing Shep's original body is jumpstarted with some cyborg-like mumbo-jumbo and medical miracles, that would include brainfunction to the extend of Shep becoming sentient once again, there shouldn't be any change in who Shep is aside from some extra metal here and there.
Cloning is like re-assembling via teleportation, seeing as Shep's original body is used, I don't class that as cloning, and it is also contradicted by Jacob, when Shepard asks about that specificly.
So yeah whether or not you believe in the soul, the conclusion would be that Shep is the real deal. With some extra metal, that is. Atleast, through this logic heh.

I've seen that pic before on dA. here in fact.
As for Shepard being a copy or clone, I can't say I've thought too much about that. Though Sable's story for Jessica is certainly a very interesting take on the whole Lazarus Project. I still think Shepard is Shepard. It's still her original body, but with a few extra bits and pieces, as Jacob puts it.
I also think the killing of Shepard at the start of ME2 was just a lazy way of bringing up the character creator on Bioware's part, and there was no real thought behind it other than thinking it would be cool. Being in a coma would be cool, but coming back from the dead would be awesome, kind of thinking. But I guess we shall have to wait and see if it comes to anything in ME3.
