Well, they (Cerberus, or at the very least TIM and Miranda) did know that something spaced Shepard and destroyed the Normandy SR-1. And since they provided the Alliance with the blueprints, they must have guessed that it had to have been something more powerful than mere geth. As for the abductions, I think they started later, when the collectors couldn't get their hands on Shepard's body (thanks to the happenings in that comic about ActionGrrl T'Soni; yeah, sorry, I despise her very much).SaturnRing wrote...

I think TIM wanted Shepard to "come to the dark side," and their death played right into his hands. The abductions just added the motivation TIM would have lacked to convince Shepard.if not what was TIM initial motivation ?
No, not really. I think at that point they were just frustrated that the Alliance's, and certainly humanity's, best asset was being used for geth patrols. I think Miranda was supposed to approach Shepard and offer them a job with Cerberus, given the fact that their talent was being wasted. TIM may, or may not have put the collectors on Shepard's trail.does that exchange between him and miranda at the beginning of ME 2 answers that question ?
