I'm not sure I like the idea of either of them apologizing to Shepard, though (like most people want). I don't think they really did anything wrong.
Though I found it painful at the time, I say Ashley's refusal to accept the new Shepard, working for Cerberus, was ultimately in alignment with her personality. Ashley is an Alliance gal (and pro-human at that, and not too keen on aliens); things are pretty black and white for her. Under Shepard, in ME1, she occassionally voiced her somewhat controversary opinions about aliens, but was kept in check by Shepard; and she accepted that, as Shepard was her Alliance Commander. For Ashley to have accepted the new Shepard, though, working for Cerberus, it would indeed have been out of character.
So, far as I'm concerned, no apology is required from Ash. Ashley is the model WYSIWYG girl: what you see is what you get; no bull, no beating around the bush, no trying to be politically correct. She just tells it like it is. And she just couldn't accept Shepard at the time. It's all good. Part of why I cared so deeply for Ashley was precisely her honesty.
Having said that, I see nothing stand in the way of the Ashter coming to her senses again: canon-wise, it will simply have taken her some time to readjust to the new situation, finally simply realizing it's still the old Shepard (a premise, btw, we all pretty much took for granted after Miranda patched her up again during the Lazarus project; but, in reality, Ash has good common-sense reason to doubt the outcome, as I think most would, were this to happen in real life; especially since she found Shepard on the 'wrong' end of the equation).
So, no apologies, please; just bridging a gap which, at the time, seemed too wide to mend.
