I wouldn't expect them to make a seperate cover with femshep on it for the normal version or a collectors edition. However there's nothing to stop them making the cover art for ME3 double sided. They can still have default manshep on the cover, but if you want female Shepard on your cover you can flip it over. That way everyone's happy.
Square-Enix did a similar thing with Dissidia on the PSP. The cover art by default had the protagonists with a white background, or you could take the cover out and reverse it if you wanted the antagonists.

I think I'd prefer a cover w/o Shepard on the cover at all. Like DA or the ME2 collector's edition. If they did use a femshep it'd have to be the default Jane, and I don't really identify with her any more than Sheploo. Of course, I don't really care in the first place, all my game boxes get packed away on a bookshelf and never looked at
again :/
