This can be accomplished in a simplistic manner that would require a half hour, if not less, of screen time. Shepard is provided the option to leave Cerberus. If chosen, her immediate destination becomes the Citadel, where through a series of dialogue exchanges between Anderson, Udina and/or the Council, leads to the realization no one believes her theories or those who do, cannot do anything. Thus, she is forced to cooperate with Cerberus.
Although the aforementioned is merely an illusion of defiance; it is through such an illusion Shepard grows as a character and the player is offered with a sense of actual force. Their Shepard is only working with Cerberus due to necessity and it is depicted on the screen for them to see. ME2 has a large tendency to adhere to the trope "Tell, don't show" and make frequent assumptions the player would rather explore.
Personally, I would further develop Shepard's character, such as... (quoting myself)
"Depict scenes of Shepard's struggles, her frustration that she cannot discover efficient evidence despite engaging Sovereign. Perhaps have her even question the Reapers herself momentarily; an ample opportunity for Liara to be the voice of reason by the way. Instead of killing her for a cheap retcon to ruin her creditability. This allows Shepard to develop as a character and go through the motions."

I'm thinking of in the suicide mission where Miranda wants to take charge. I did get annoyed that Jacob and Miranda both were there giving their say on every team member.

I found this one of the better moments of the game because Jacob and Miranda offered their opinion and with Miranda there was reaction from the others. It was an elusive portion of the game where the squad seems to realize each others existence and their prior actions are mentioned.
