but during the begenning of M E 1 he was already a Lt. Commander... sooo i'm lost... I thought master chief was a commissioned rank (another term for Lieutenant).SandTrout wrote...

Lieutenant commander is commonly expressed with conversation as just 'Commander', even though that is not their full title, additionally, admirals are treated the same way, so Anderson could be any of 4 ranks when he lets you know that he's an admiral now.
Edit: In ME1, Shepard is a Lt. Commander.

Master Chief is not a commissioned rank, it is the highest naval enlisted rank. The officer ranks in the navy go from top to bottom as follows:

but why would Captain anderson give a Lt. Commander a ship if he's 2 ranks below Captain, versus a commander being 1st Officer being next in line of taking command of a ship?

In ME1 the were called UNC missions. They are called N7 now. Just a fancy way of calling it a side quest. He was not given those missions by anyone, he stumbled across them because he was exploring uncharted worlds instead of icing the collectors. Besides, if I was a special forces initiate, I would not set that aside. That is a personal accomplishment and an acknowledgement of past ties. Not so much saying that Shepard is still part of them. He takes orders from no Alliance official. Therefore he is not Alliance.

well my shepard is still in the alliance... his uniform armour still has N7 on it, not a cerberus logo...
