I always thought that part is stupid. Why can't you save the guy on the bomb, delay the bomb's timer, then go get the one on the aa guns? Or, get the two squadmates doing nothing sitting on their asses on the ship (Garrus and Liara for me) and have them get the guy you can't? Or, there's the fact that you are a warship with a complement of basic redshirt marines. Assign a dozen or so of them to get something done. Or, have the Normandy supply air support. Or, have some guy protecting the bomb with the mako's guns. Or, do all of those things at the same time and laugh as Saren impotently tries to stop you. The possibilities if Shepard wasn't so stupid are endless.

Just to answer this question: if you go to the bomb site, you will hear the last moments of the AA tower squad member over your comm system while still in the middle of the fight.  ("Left flank, left flank!  Suppressing fire!  Suppress-")  So they'll be dead by the time you manage to save the person at the bomb site.

Sadly, I can't think of answers for the rest of your questions.  (No matter how long or short you make the conversation with Saren, you have exactly the same amount of time to deal with the bomb.  Curses!)  Anyway, in some respects the Ash / Kai choice is a false dilemma.  But all CRPGs involve railroading to a certain extent in order to have a coherent plot, and it was a very powerful moment.
